Well done! This is great to see what Herbert Hainer proposes. 
We want to build our own core of players through 2. Bundesliga and you people have no idea how important that would be for us and young talents. They would skip amateur/semi-pro level and have a real board to use to jump into the first team.

Because if you did, then I owe you lots of things.

I think it's done this way because it is convenient. Let's say they allow reserves in 2. Bundesliga.
What happens if the senior team finishes 3rd from bottom and the reserves end up in the top 2?

What happens if the senior team finishes in the bottom 2 places and the reserves win the 2nd division?
Too many question marks. I mean they're unlikely to happen, but the rules need to cater for them.

You know what happened to 1860 München when they were relegated from the 2. Liga to 3. Liga and the owner didn't pay the required money for license or debts and they were extra relegated to Regionalliga while their 2nd team was in the Regionalliga and was also relegated.
These questions you placed here only show how very weak and fragile German football is in general.
In Spain it's simply impossible to imagine Castilla or Barcelona B finishing at 3 first positions in the Segunda just as it's impossible to see Madrid, Barcelona and Bilbao being relegated.
Atlético Madrid were relegated 19-20 years ago, but Atlético B surely won't find themselves out of their Segunda B or Tercera divisons.
All 3 questions you have asked already have their answers in 1860 example. Your 2nd team always depends on results of your first team therefore 2nd teams always get automatically relegated to lower divisons or excluded from play-off matches.
The 4th team would play against the 16th team in the higher division.
