It's hard to tell simply because a league upset is harder than a CL upset, but with a CL game you have much less time. Liverpool '05, United '99 are definitely among the biggest achievements. This one is definitely one of the top ones, but I think it's hard to single out one.

I remember Greece was fantastic, and I can only imagine Germany's first WC to be quite unbelievable at that time. However I think of international tournaments as much more luck-dependent than a league win. I wouldn't single out a UCL win because at the end of the day United and Liverpool were (relatively) top teams with top players. I can't think of a CL run in the past which would be as special as, for example, if BATE Borisov win it at this current era of football.
I think this Leicester story is...beyond unbelievable. It's impossible to take in, with money playing a bigger role in football than ever. When the powerhouse players are so concentrated within the top teams, in this era of football this is insane. Can you guys imagine Ingolstadt winning the Bundesliga? Granted, the biggest BPL teams have been poor this season, but still... Leicester weren't even meant to have a chance, they didn't even seem to have a player that stood out and could carry them to avoid relegation.
Does anyone profoundly remember K'Lautern's Bundesliga win in 1998, right after their promotion? What was that like?

We should! How can Leicester claim Richard of York(Shire) when the only connection he had to the city was dying near there in his brave fight against the Lancastrians (the Tudors, if you know your English history...)
